 I have a version of hypermail at http://crit.org/critmail.html which
has two options (not yet available in the main distribution) which should
be of some help:

thread_file_depth - if you set this to one, the threads index file will
be split into multiple files, with the replies in any given thread going
into an index file specific to that thread.

monthly_index - if you set this to one, an additional set of monthly index
files is created (a thread index file for each month, a date index file for
each month, etc.), plus a summary index file linking to each monthly index
file.

 Also, there's something in the archive/README of the main hypermail
distribution which might be worth looking at (I don't know much about it).
